Adding Fed ships as Enemies, they loads as friendly

Has anyone had this issue before, i'm running a modded version of BC and at present i can't seem to add fed ships as Enemies. I will setup a quick battle and the opposing ship will be loaded as a friendly.

Any thoughts?

That sounds like you're running the Galay Charts War Simulator (Or however that was called). If you turn that off that shouldn't happen anymore.
