Sometimes when I'm playing, I find I can't fire pulse weapons unless I reroute power to their subsystem so it's at 200%. Then, after firing once, the weapons become disabled. Not even the nifty emergency power fix thing in KM will fix it. Some ships are affected, some are not.

Check the minimum firing charge in the hardpoint.
