If I understand your question, this is a good example of sub-menu configuration that's beneficial. This streamlines your ship inventory. Really not that hard to separate ship class, capabilities, species or even genre.

Do you want the ships reorganized ie putting a ship at the the top of the federation ships menu?
Or do you want to get more menus\submenus?

I at least don't fully get what it is you want.
