You're not being dumb Aeries, it's a BC glitch. BC has trouble creating a shield around long thin pointy ships and this 'trouble' causes glitches in the shield allowing projectiles to just happily fly there way in. Nothing can be done about it.
"To live on as we have is to leave behind joy, and love, and companionship, because we know it to be transitory, of the moment. We know it will turn to ash. Only those whose lives are brief can imagine that love is eternal. You should embrace that remarkable illusion. It may be the greatest gift your race has ever received."

Athena is packed up and ready to go.  I reinstalled BC and the glitch doesn't seem to be occurring.  Will be released on Christmas Day.
