JB said many moons (pages) ago that JLS mods do not overwrite originals. You will find it under the name of "U.S.S. Enterprise - E", not "Sovereign" ingame. :)

Since you answered the question about only moderators and admins currently being able to download this at BCS the question now is if it ever will be available for download over at BCFiles?

Of course it will. It's available to mods and admins at BCS so BR32 can download it from there and add it to BCF.
