3d max problem, pls help :(

hi all, i've decided to restart my strider yet again - but this time its even better than last. now the problem i've got is that all poly's i don't need i've gotten rid of. i've also boolianed my ship together if i've used more than 1 part, now my question is.

i'm coming to do the cargo bay's on the top of the saucer and i've made the shape i need NO problem. ok

i go to PRO boolien and set it up to get rid of the parts i need. and then Boom max crashs???? but if i go to normall boolian it work's but then it screw's my model. its not neat and sexy as it was?? any one able to help here?
