So did the TOS, TMP, Ent-B, and Ent-E nacelles, they all were larger than the saucer section.  So what?  And technically, the nacelles are the same size proportionally, it's the add-ons at the front that mislead.
You're right.  It's the positioning of the nacelles and the design of the pylons that I really hate.

Looking at the innards of the nacelle, there seems to be very little room between the innards and the hull, which would leave them very exposed and under-protected at parts.
