"Beyond the rim of the star-light
My love
Is wand'ring in star-flight
I know
He'll find in star-clustered reaches
Love,
Strange love a star woman teaches.
I know
His journey ends never
His star trek
Will go on forever.
But tell him
While he wanders his starry sea
Remember, remember me."

Yes, DBZ had the 1701-A shuttles.  One of which got blown up by Nappa.

The anime Pani Poni Dash has a group of aliens that have a starship that, while based primarily on the Gundam Musai-class frigates turned upside down, resembles the Enterprise-D and later the crew change from aliens that look like Zaku mobile suits from Gundam to direct parodies of Geordi LaForge, Will Riker, and Jean-Luc Picard.

Attachment number one is from the animated movie Rebuild of Evangelion 1.0 You Are(Not) Alone.  Attachment number two is from(correct me if I'm wrong) I believe Gunsmith Cats.

I know it doesnt count as Anime, but the old show Reboot had HUGE Star Trek references. My favorite was the destruction of the Crimson Binomes ship. It blew up just like the Enterprise did, followed by the line "My god, what have I done?"
