A few days ago, i had an idea and now i want to know, if it?s possible:
As seen in ST:VII, the Duras-Sisters managed to find out the frequency of the shield-duration the Enterprise had at that moment and set their weapons to that frequeny to penetrate the defencesystems and hit the hull directly.
This has also been done in the most encounters of the borg with the federation and other species.
I would like to add to the weapon- and shieldsystems of a ship a specific frequency and the opportunity to change it.
Then adding a scanningroutine, which can find out these and shows up. In addition to that, it could be usefull, when you can set your shields on a level, that is, in view of the enemys weaponsfrequency, reducing the damage to zero (like the borg do, when reset the harmonics to adapt to enemy fire).
I think, the scripts for torpedos, which are translocating it through the shield can be used for this , but i have no idea, how to realise this with phaser/disruptordeams.

You could just add phased plasma torpedoes to all your ships.
Would be much easier then making a mod like you said.

I think he's talking about being able to re-modulate the shields and weapons, not just have one set torpedo that can penetrate a shield no matter what.

I think a mod by BCS:TNG did something similar to this.
But unfortunatly, so far, only projectiles (torpedoes and pulse) can be made to "skip" a shield, and that's only because we can create torpedoes at any point.

Well, in the shows only the Pulse weapons do penetrate shields, like the Klingons Distrupters and the Defiants Pulse Phasers, so in a way it would be semi-canon.
