The secondary Hull seems a little big to go with the rest of the ship. Didn't the Excelsior have some sort of cargo/shuttle bay at the tip with a door on each side?

Looks like I'm going to like the new design even better than the original which I had been working with just last night.  I would say it does look like a larger saucer would easily fit on that secondary hull.  Also I'd agree the "flat top" on the impulse housing does look a bit out of place, but my estimate was you just hadn't finished it.  It's already looking to be shaping up into a Great looking ship.

This is where I have to disagree with you...I personally think the sec hull looks just fine with the saucer and the rest of the ship!

And the cargo/shuttle bay was on the bottom of the secondary hull right at the curved "cutout"

Nacelles are just for proportion and will be replaced/ jj-fied.

I have brought the back of the neck forward but ran out of time to work on the impulse engine.

In the sideview, that platform at the aft looks a bit odd. But i guess you are going to change that anyway. Maybe a shuttlebay landing platform? as intrepid-class has?

I'm liking it but at the moment i think its looking too much like the original. Maybe moving the neck forwardsabit and adding a curved kind of spine. I've quickly drawn out what i mean .

Otherwise its brill keep it up  :yay:

One minor suggestion I'd throw out there, bulk up those nacelles. The JJverse seems to have simplified things for the audience, such as oversizing and having a lot of moving parts on the engines so that the audience clearly knows what they are.
